Background EdU is an ideal alternative to BrdU because it is not affected by harsh DNA denaturation conditions (usually using HCl, heat, or DNase digestion). In BrdU-based assays, additional DNA denaturation is required to expose BrdU to anti-BrdU antibodies, which are large compared to the fluorescent dyes used in EdU-based assays. Unlike large antibodies, the size of the alkyne and azide groups is very small, so Cy3/Cy5 azides can enter DNA after standard aldehyde-based fixation and detergent permeabilization. In addition, samples after BrdU-based assays may have a signal change in cell cycle distribution due to the destruction of antigen recognition sites when using acid denaturation methods. EdU-based assays are compatible with cell cycle dyes. EdU analysis can also be used with some antibodies against surface and intracellular markers. However, some reagents or antibody conjugates may be incompatible with EdU detection reactions, and some additional steps may be required to ensure compatibility.
