Overview of Primers and Probes

The amplification and analysis of specific genetic material is made possible through the molecular diagnostics of certain genes using primers and probes due to their functions as signaling molecules.

Primers:

  • Primers are single stranded fragments of DNA which are around 20 nucleotides long and are designed to complement specific regions of longer DNA or RNA molecules.
  • They initiate the synthesis of new DNA strands by DNA polymerase during PCR and similar techniques.
  • Primers are important for selective amplification of the target diagnostic areas and ensures the replicade genetic material is specific.

Probes:

  • Probes are short sequences of nucleotides which are usually labeled with fluorescent markers.
  • Probes are meant to bind with the sequence to which they are meant to attach, which is the one being amplified.
  • Probes, once bound to the target can emit signals like fluorescence which can be measured so that amplified genetic material can be detected and quantified.

Primers

Probes

TaqMan Probes: Fluorescently labeled with FAM, HEX, CY5, etc., paired with quenching groups (e.g., BHQ, TAMRA), suitable for qPCR.

Molecular Beacons: Detection of SNPs and low abundant targets with stem-loop structures of high specificity.

Hybridization Probes: FRET technology-dependent probes used for melting curve analysis.  

MGB Probes: Detection sensitivity is enhanced with MGB probes due to incorporation of microgroove binding groups that strengthen the Tm value of short probes.  

LNA-modified Probes: Designed for complex targets such as those with high GC content or mutation hotspots to increase hybridization stability.
